I am working on a pc that I put together from two other computers and the pc is cutting off after about 30 sec. The heat sink is working fine as well is the fan, I checked for shorts and have found none yet and I even tried bypassing the power button and still the pc turns off after a 30 secs. Any help would be appreciated.

Sounds like heat issue to me. If it is something like stock cooler which uses plastic clips to secure itself, make sure it is indeed installed correctly. These kind of coolers become tricky to install after couple of reinstalling.
