HDD Not detected in bios

Long story short, I have and SSD and HDD which were detected by the bios, then I installed windows 8.1 and when I wen't to install it the HDD wasn't detected. I wanted to install the OS on the SSD anyway so didn't think too much of it. Now my HDD isn't detected at all even in the bios, I've seen on another thread that it may be down to installing windows with both drives plugged in.

Is there any solution to this besides reinstalling windows all over again.

Disconnect the HDD
Power up
Does it boot properly? The answer to this dictates how we proceed.

With the HDD disconnected it doesn't boot up, it just shows a flashing underscore in the top left corner.

This is a brand new install?
Start over.

Install the OS again, with only the SSD connected.
When you install and it asks where, select Custom.
Delete ALL existing partitions, leaving one large space.
Let Windows install to that space.

So it works 100%, with just the SSD?
If so,...
Power off
Connect the HDD
Power on and go into the BIOS
Verify the boot order, SSD first
Save, and continue the power up
It should work.

Okay the bios now detects the HDD which is good. It is not showing in my computer however is showing in disk management so I'm guessing I have to format it. It says it needs to be initialized first though with either MBR or GBT partition styles, any clue as to which one to choose?

Yes, it needs to be Initialized and Formatted.
GPT.
Then, give it a drive letter.
