Need Help with PC Wiring

Hi, this seems to be the right place to ask about building PCs, since a lot of my research came from here. Here's my issue:

Last few days I started building my own PC, I know a good about on how to from research and what not, and most of the PC is finished, with the exceptions of the Wiring

So far I've connected most of the wires, but I just want to make sure that I did do everything right, since I have a few cables spare, and a few ports unused

1. I've connected the power and the SATA cable to the port on the motherboard, but there's still one port on the HDD left that I'm not sure if it needs connected
2. In the case, there were 3 cables; a USB cable, USB 3.0 Cable, and a HD Audio Cable. The USB and USB 3.0 cables weren't an issue to connect to the mother board, as they were labels, however the Audio cable I wasn't sure about, but there was a port called JAUD, with the right config of pins, where I put it now
3. Next 2 pictures was the one cable that had 2 ports that I wasn't sure where to go, I was guessing he end of the wire (smaller port) was the Molex pins, however I didn't know where this would connect
4. Last 2 pictures are just a straight forward question, there where 2 4 pin connectors labelled SYSFAN and CPUFAN, I put the CPUs fan in the first picture, and the case fan in the second, though the case fan was a 3 pin, it still slotted in on one side. Just wanted to check if this was correct

I noticed you don't identify the hard drive, motherboard or case you are using.
1. Unknown hard drive model
2. HD audio and AC'97 are audio connectors. AC'97 was used on old motherboards and old cases (2004 and older).
Front Panel Audio Connector: JAUD might be from a MSI motherboard. I would suggest you try reading your motherboard manual.
3. 1.44MB Floppy Disk Drive Power Connector
4. 4 pin fan connectors are for PWM (Pulse Width Modulation) Fans. They can also be used with 3 pin (straight DC voltage) fans.

I guess I don't have to worry about the last port on the HDD, and the floppy disk connectors, and that the beep speaker isn't necessary?

Still not sure about this Molex Cable and where it needs to go
