MSI Z97 gaming 5 boot device and usb power problem

Hello everyone,

I've recently purchased a new Gainward GTX 1070 GS, MSI Z97 Gaming 5 motherboard and a new Corsair Gold standard PSU.
Replaced those components, used my good old i5-4670k, installed Windows on a new SSD and it was all working well, until after 2-3 days I started seeing the following scenario:

I try to reboot (usually due to Windows updates or software installation), but I am presented with an error that the boot device cannot be found.
My SSD with the boot sector is still definitely plugged in, but it throws that error. On top of that, my keyboard doesn't light up as if it's not even getting power.
Sometimes I just wait a bit and try again, and it works... other times, I fiddle with cables, re-insert literally everything and it still won't work.

What I've tried:
- remove extension cable from PSU to Motherboard power connector (due to large case I decided to use it to not have a high-strung cable). < didn't help
- replace SATA cables < didn't help
- made sure my 2 mechanical drives are not on ports 5/6 (NGFF SATA port; from what I've read those are not supporting legacy devices like CDROMs and old HDDs)
- do a BIOS update (it's the latest now, 1D or V1.13)
- do a BIOS reset to defaults
- try different keyboard (all cabled) NOTE: none of the USBs seem to provide power to any of the devices I plug in
- unplugging every other SATA device except main SSD with the boot sector
- removed unnecessary USBs from the back of my motherboard
- re-inserted all the devices like GPU and Xonar soundcard and all cables (which worked perfectly in my old configuration)

What could be wrong??? Why does it sometimes work, and sometimes it just craps itself? I'm going mad, this has been going on for about 3 days now and I've spent a whole weekend tinkering with it and googling, but couldn't find a solution.
I guess I may have just ended up with a faulty mobo or PSU perhaps?

It's working for now. Replaced the CMOS battery and reset the BIOS again. So far no issues. I was expecting BIOS settings to be lost if the CMOS battery is faulty or drained, but that didn't happen.

Weird.
