Boot problems remain after upgrading MOBO, CPU, RAM

I recently purchased a new MOBO, CPU & RAM. Before I upgraded those parts, I had boot issues and after the upgrade they remain, much to my chagrin.

The issue is that when booting, one of a few things can happen:
1) It shows the windows 10 loading dots superimposed on the MSI startup screen, flashes black and restarts. It seems to work the second boot every time.
2) It flashes green pixels and restarts
3) It works just fine

On my previous build I swapped out the PSU and the issue remained, so I think it's safe to rule that out as the issue. That leaves the GPU, Case, and HDD, I think.

When I remove the GPU:
1) it shows the windows 10 loading dots superimposed on the MSI startup screen, fades to black for a few seconds, then shows the a circle of white loading dots on a blue background, and loads up the login screen.
2) it shows the windows 10 loading dots superimposed on the MSI startup screen, flickers the msi screen off, then back on, then fades to black for a few seconds, then shows the a circle of white loading dots on a blue background, and loads up the login screen.

Either way it seems a little jenky. Really curious if anyone has some thoughts. Next easiest thing to troubleshoot is reinstalling windows 10 on a different hard drive, I think.

After reinstalling the GPU, the green pixel flash happened. It flashes green, then the system shows a black screen for 10 seconds. Then the system reboots itself. Second time it doesn't flash green, but it flashes the MSI screen, appearing to start over. Then it loads windows up.
