Will this case fan led work being connected to a splitter that comes from MOBO?

Why wouldn't it work, it's just wires ? Even if the fan has 3 wires.

Spliter doesn't matter, it's same as direct connection.

No such things, both are connected in parallel. What one gets (and that's 12vdc.) the other one will too.
