Hard Drive Conflictions?

A while back, I built a custom PC. Long story short, I installed a 1TB hard drive and installed Windows 10 on it. Later, I tossed a 40GB in just for the heck of it. Recently, I took it apart to replace the wireless card and update the RAM, and I removed the 40GB. It now won't boot past the CMOS. I tried jumper settings, BIOS boot/ sata port settings, to no avail. I then put the 40 in by itself, and it boots to the Wondows 10 error/ repair OS screen. With both installed, it boots fine. What the heck is going on!?

Did you have both drives connected to the motherboard when you were installing Windows 10 onto the 1 TB? If you did, it's possible that you are encountering an OS confusion. To make sure that is true, check Disk Management in Windows and see how both drives' volumes appear there. The OS confusion usually scatters the system files needed for booting on all the HDDs connected to the motherboard. That's why you are only able to boot with both of them plugged in. I'd recommend you use the Windows Repair Options to repair the boot loader. If it doesn't work, I'd suggest you reinstall Windows onto the 1 TB drive while having the 40GB unplugged from the SATA ports.

Sttrangley enough, no, I only had the 1TB present when installing the OS.
