Cryorig M9i, Cryorig C7 or no aftermarket CPU cooler

The stock cooler will likely be fine if you're not putting it under 100% load. The big issue will be noise or if you run in a very hot climate. The M9i does do a much better job cooling and significantly better noise reduction, so if budget allows for it I don't see any reason not to get it.

The DeepCool Gammaxx 400 is also a good cooler. With some benchmarks it seems the M9i out performs the DeepCool, and the M9i has what I think is a better mounting system. But really they're both going to do you about the same amount of good. I'd go for whichever is cheaper or easier to get.

If you are not going to overclock and you want to save some money, then the stock cooler is good enough.

If money is not an issue and you are more worried about cooling, then go with the Cryorig M9i. The Cryorig C7 is meant for SFF cases, which your case is not. Also, consider the DeepCool Gammaxx 400 which is in the same price range and on Tom's list of best CPU coolers.

My suggestion though, why not just stick with the stock cooler for now and upgrade later if you really think you need extra cooling.

Well, I don't overclock and I'm not sorry I got one, just for the extra peace of mind (an Arctic Freezer 7 Pro Rev. 2, for the record.) But then, my house can sometimes be difficult to keep cool. YMMV.
