As the title states, no matter how much force I apply, the connector just won't go all the way in and doesn't make the typical clicking noise. Still, the motherboard (ASRock Z87 Pro4) seems to be working fine. Should I be worried?

Since the pc seems to be working, I have to assume that you oriented the main connector properly.
The latching mechanism should fit over a small ridge on one side of the motherboard connector.
Look carefully to see that the psu connector is inserted evenly.
You should see no gaps as you look at the seam between the psu connector and the motherboard connector.

Now, if all that looks good, I might suspect that either the psu connector latch or the motherboard locking ridge was not manufactured to the proper tolerance.

You are ok so long as there is not danger of the connector coming loose.

Thing is, there is a visible gap between the PSU's ATX connector and the motherboard's power connector.

You need to find out why there is a gap.
That is why you can't seat the connector properly.
Take the ATX connector out and look carefully.
Perhaps there is a residual piece of plastic that is keeping it from being inserted properly.
You could, if necessary shave the offending plastic down.
When inserting, you will get a gap if the atx lead is not pressed down evenly.
