So i upgraded to a X99 system with the MSI SLI PLUS board and a 5930k, so i am a fully custom loop guy. But right now my mobo and the settings in everything i have tried wont let me move the pump past 2000rpm. I never had this problem with my ASUS Hero z97. Any thing will help, the pump is the Swiftech PWM

I've never been a fan of using a PWM pump...there isn't any point. Pump speed varying by the second isn't going to provide any cooling benefit. You'd be better off with the pump running at full speed and not fluctuating and allowing the radiator fans to vary via PWM.
It depends on how the pump of the water cooling loop you have connects to the motherboard.

If your motherboard has a Cpu fan header, and another fan header next to it named Cpu Opt.

And the pump connection uses the three or four pin type connectors for powering the pump.

Do not connect it to the Cpu opt header.

Make sure it is connected to a chassis fan header connector.
Cpu Opt is fixed at a set rpm range.

Connecting the pump to a Chassis fan header of the motherboard.
Will allow you to set the Rpm of the pump via the bios, or by using the Asus tweaking software Ai suite.
