Mismatched SATA ports?

So today I installed a new CPU cooler fan, and to make sure I had the most working space I unplugged everything. Now the day before I was able to play basically any game on high with 60 frames and next to no drops, but after getting the cooler installed and everything hooked back up, every game I've tried so far has been like watching a slideshow. Considering the cooler has really nothing to do with my direct performance, my only thought was, does it matter if I hooked all my hard drives up to the same ports they were previously in? I didn't really take the time to check where each one was since it booted up and everything just fine so I assumed it wouldn't matter.

But it was fine with a less powerful cooler, so how would that be?

I just loaded up the games again and none of my temps are hardly even crossing 50 and that's only at 30% fan power, most stay closer to 40
