my cpu fan is connected on system fan port and my cpu fan port is empty.... no issues till now, no warnings...my overall computer running cool with single fan .but is it wrong or cause bad to cpu.everyone say the draw different speeds.i am noobie
by the way my cpu fan with heat sync have 4 wires which is connected in a system fan port

the two four pin headers above and below of sata port is cpu fan header and system fan header
the one close to cpu is the system fan header

Technically, all the fans should increase in speed with CPU temperature, regardless of which header they are plugged into. As long as your temperatures are within normal limits, it will continue run just fine if you leave it the way it is. The only real problem is that your motherboard's BIOS is programmed to give you an error message if the CPU fan fails. The way you have it wired, it will give the message "CPU fan failure" when your system fan fails, not your CPU fan. That's not as bad as it sounds, since the CPU has built-in thermal protection, and would automatically shut itself down before it overheated to a temperature that would destroy it. The error message would, however, make diagnosing the issue much easier for you if...
Probably not a problem since you've been using it that way. Some motherboards will shut down the PC if they sense the CPU fan isn't running (by not being plugged into the CPU fan header). You may also be running the fan at full speed rather than on a profile. Connecting it to the correct header only takes a second, why not change it?

i have 2 cpu fan one inbuilt from my pc in first image
second image the closest fan is intel pentium fan removed from older mother board it have long wire so i fixed it in side air cabin like this inverse t shape

The fan that's actually on your CPU, and cooling it, should be connected to the CPU fan header. Just turn the cooler closer to the CPU fan header, if the wire is too short. I'm assuming the second CPU fan is being used as extra cooling for your case? If so, then it's OK to connect this fan to a regular system fan header.

the real problem is the cpu fan cool wire is too short and system fan header is close to it .I think thats why they left it connected in the system fan as inbuilt settings.no matter how hard i try the cpu fan header is top of mobo and my cpu cooler cant reach it .tooo short wire.I let it be stay in the place which it was and connect an extra old cpu cooler to cpu header and used in side of cabin in helping in exhausting.

my real question is i couldnt change the headers so if the cpu in load producing more heat will this two fans combine together to reduce the heat or temperature without frying it up.

Just buy a PWM fan extension cable. Very cheap to buy and should solve your problem.

Like one of the other responders said, you should get a PWM fan extension cable if you wish to correct this, but the situation is not urgent at all.

so i dont wanna worry about it anymore right ,thanks friend. can i remove the extra fan i connected or let it stay there.by the way what is pwm fan.inteernet says all the four pin headers connected are pwm fan and it can itself adjusted to the temperature.bothof my headers cpu fan and system fan have 4 pin header.then can they itself adjust according to the temperature?if yes then there would be no defference other than warning of failure right?
