SSD and HDD freezing

I have had this problem for a while now and I just can't find a way to fix it. I am running and ssd and hdd and everytime im on my pc, it freezes for a few seconds every few minutes and disk usage of my ssd goes to 100%. It sometimes stops for longer and comes back, it's compeltely random. I have looked for many solutions and can't seem to find anything. The only thing that seemed to kind of fix it is unplugging my hdd and just running my ssd. But I need my hdd as i have most of my files on it. I have tried checking if the problem is with my hard drives but every program tells me they are fine. Also this problem started as soon as I changed my motherboard and cpu. I am also gonna say that I have tried disabling all of the superfetch and all of the other things I found on other threads, I also tried changing my SATA mode to IDE from AHCI but that did not help either, I have also tried doing a clean install of windows 3 times now and I do have an anti-virus.
My PC Specs are:
Motherboard: MSI Z97 sli krait edition
CPU: Intel i5-4670K
RAM: Corsair Vengeance 4x4gb 1333mhz
SSD: Samsung 840 pro
HDD: Seagate 1tb
GPU: Nvidia GTX 970
OS: Windows 10 pro
PSU: Coolermaster G750M 750w
Any sort of help would be greatly appreciated as this constant freezing makes it impossible to use my pc properly, thank you in advance.

First of all you should get all the important data of those drives backed up as soon as possible, just to be on the safe side. Then go ahead and retest both of the drive with their respective manufacturer's diagnostic tools not just the HDD. Try them out with different SATA ports and cables as well. Check if there's available firmware update for your SSD. It would be even better if you could give them a go with a different computer as well (one by one), to see if the issues still persist.

I have tried all the things you suggested and none of them fixed my problem. I formatted the hdd which was not what I wanted to do since all of my files were on it, but so far the problem seems to have been solved. Maybe there were some corrupt files or viruses on the drive that were causing my disk activity to go to 100 and freeze my pc I don't know, but thank you anyway for your suggestions.
 
It really could've been an issue with the file system and or corrupted files if reformatting the drive seems to have solved the problem. Too bad you couldn't backup the data :\

Keep a close eye on those drives and run the long tests of the HDD manufacturer's diagnostic tool just to be 100% sure that it's error free.

I have been using my pc with no problems since I formatted my hard drive, but today the problems came back. The pc keeps randomly freezing for a few seconds. I have used multiple programs to check the health of both drives and all say that everything is good. Also the pc starts freezing when I am using files from the HDD such as games or music that is on it. I don't know what the problem is but could it be the motherboard as these problems started when I switched motherboards.

Ok I have been performing other tests and one of them failed. The Short Drive Self Test seems to fail at 10%. Is this the problem causing the freezing and should I just get a new HDD, thanks.
 
If the drive is under warranty you should be able to RMA it based on the fact that it fails the tests. Contact the vendor you got it from or the manufacturer and ask about RMA.

In any case I wouldn't trust that drive with important data if I were you, so it will be best if you could get a new one or replace this one.

Yeah this drive was already a replacement of a previous drive so I'm just gonna purchase a new one since I haven't had the best of experiences with the seagate hdd's. Thanks for your help anyway, really appreciate it.

My new HDD arrived today and I installed it and set it up. The problem has not been fixed and the pc keeps freezing while playing games or just in general use. I don't understand what is wrong would you have any suggestions, thanks.
 
Did it work fine with just the SSD connected to the mobo while you were waiting for your new HDD? I'm asking because if the answer is "yes", the it would exclude the SSD as possible culprit. Try the same troubleshooting procedure with the new drive - different SATA cables and a different SATA port (it's quite possible for a faulty port or cable to cause those issues, especially if you've connected it with the ones you've used with the old drive) & diagnostic tests.

I have tried different cables and ports and it doesn't seem to make a difference, and yes it was working fine with just the ssd connected. I'm starting to think it's the psu but I'm not sure. The freezes are always the same and mostly happen within games. I also noticed that when the pc freezes the fan speed goes up and as soon as it unfreezes it goes down again, I'm not sure if that has anything to do with the problem but its just a thing that has been happening. Also when it freezes during the game the screen kind of flickers while it is frozen and the sound of the game freezes but if I'm in a skype call the sound is fine with that and the person can hear me.
 
Well it could be the PSU if it works fine with just the SSD connected and not when you add another component like an HDD. It has a lot more than enough power output for you configuration, but if it's faulty it could be causing problems. Other than that, similar problems can be observed with GPU and/or RAM issues, but this would be odd if you have no trouble at all while using the PC with just the SSD connected to the mobo. Speaking of the motherboard, there could be an problem with it as well.

I guess you're at the point where the best option would be to take the PC to a computer service shop and get it fully diagnosed and see if the guys there can figure what's wrong.

If you decide to go with that, I'd be really interested if you share what you find out.
