MSI motherboard and 2 HDD problems

So I recently got a new gaming PC with a MSI gaming motherboard with a WD 250gb HDD and a Hitachi 350 GB HDD too and I wanted to use the 250 GB HDD for the OS ( I plan on getting a SSD near christmas ) and he 350 GB for my games ( also getting a 1 tb for Christmas) and my motherboard detects both the drive but for some reason won show when I'm actually booted in. Any suggestion to the problem is greatly appreciated.

Wehn installing windows, only have the boot drive and optical drive connected.
If its doesnt show on the 'Where to install windows to' screen the click the 'drive options' link (the drive is probably already formatted...
From there, either select a partion to be the boot partition and click next, or even better imo is to delete all the existing partitions then select the unallocated drive and now click next. Windows will handle the partitioning the way it likes it (dont worry, you will have 1 large c drive)

Afters windows and drivers are installed. Feel free to power off, remove the power cord, and then install the 2nd hdd.
