GTX1070 and 2nd PCI slot - click means good to go?

GTX1070 and PCI slot question.

Just bought a MSI z170a, GTX1070, and a CORSAIR HYDRO SERIES H100I V2. My case is an old Antec 1200 v3 black.

I've been installing this for the past 2 days when I have time. The case does not fit the H100I V2 nicely, I had to squeeze it in there (really thinking about a new case). It takes up a lot of space and I am not able to fit the GTX1070 in the first PCI slot.

Question

1) Will it be fine in the 2nd PCI slot?
2) I've got it in the 2nd PCI slot now, it wasn't clicking in at first but eventually clicked in. I had to push down harder than I wanted to get the "click". It looks like it's installed fine but at the far end it looks like I can push the graphic card 1mm~ in more. No golden color of the PCI showing though.

On the graphic card is the plate with 2 screws to screw into the case. The case feels like its 1mm-2mm too big or the graphic card plate is 1mm-2mm short. so that is why I think might be hovering a tiny bit above the PCI slot any didn't click in easily at first.

If it's clicked in, should I be okay? Should I be worried that I can still push the far end of the gtx1070 slightly down into the PCI slot (1mm~). Really appreciate any feedback as I just bought all these parts this past weekend.

Yes , the second PCIE slot will let you card operate at it's full potential.
