Does Using the Second PCI-E Slot Reduce Frames?

I problem I ran into is that I bought a second hand mother board about a year ago. The first PCI-E slots were broken when received. I didn't think this was a big problem considering that my GPU was still preforming the same with the new motherboard. But when I decided to upgrade to a gtx 980 2 days ago, I realized that my card was under par with everyone else, even with overclocking it to 1500 MHz. I would average 52 fps on Heaven 4.0 on Ultra quality, Extreme tessellation, 8X AA and on 1080p. So now i'm wondering wither or not this is the cause to me getting the under average results.
My Rig:
CPU: i5-3570K
GPU: MSI GTX 980 4G
Mother Board: AsRock H77 pro4-m
Ram: 8gb RipJaws

Any response would be much appreciated!

Read your motherboard manual.
One of the secondary x16 slots is X1, check the manual, and if you put your graphics card there, you would see a problem.
The other is X4 which is much better but still likely to have an impact with a strong card like a GTX980.

According to the manual, I am currently using the X1 slot. Should I move it over to the X4?

It worked, now i;m getting 15 more fps on Heaven 4.0. Thanks so much dude!
