New build incoming, question on fan setup with Phanteks Enthoo Pro and MSi M5 mobo

I've got a bunch of components coming in this weekend and I'm almost ready to start my new build:

  • - Phanteks Enthoo Pro case
    - MSi Gaming M5 motherboard
    - Intel i7-6700k
    - Nvidia GTX 1080
    - Phanteks PH-TC14PE_BK 78.1 CFM CPU Cooler
    - Corsair Vengeance LPX 16GB (2 x 8GB) DDR4-2400 Memory
    - EVGA 750W 80+ Gold Certified Fully-Modular ATX Power Supply
    - NZXT Technologies FN V2 140mm Performance Case Fan
The Enthoo Pro comes with a 200mm front fan and 140mm back fan, which I intend on leaving in place. I bought the additional 140mm fan to mount to the top above the motherboard to act as a top exhaust. I am wondering about how to properly set up my fans on the motherboard and PWM controller that the Enthoo Pro comes with.

What I seem to understand, after reading the manual and forums, is that the PWM controller plugs into the CPUFAN1 slot on the M5. Then I plug one CPU fan into FAN1 on the controller, the second CPU fan into FAN2, then the rest of the case fans (3 total) into FAN3-5? Do I ignore the CPUFAN2 slot on the M5, as well as all the other fan slots in favor of the PWM controller going into CPUFAN1? Thanks.
