USB ports constantly failing / Issues booting up | Most likely Mobo issue?

Hey everyone! I'll get straight to the point and issues and how I've been trying to resolve them. I'll try to include everything.

First Issue: I had issues booting my computer. For the past couple weeks, my computer would only boot on the second try. Then last night it took ~ 9 tries to boot to windows. It wouldn't even boot to BIOS. I tried resolving (successfully) this by reseting the CMOS. This worked for three or four reboots but then I had to reset the CMOS again because the problem came back. Since then, I've updated BIOS drivers and USB drivers (more details later) and the booting has been fine since.

However, the Second Issue: My USB slots keep constantly failing. This primarily happens when I'm playing a video game with my wired xbox 360 controller (this controller works on other systems fine) and if I move it ever so slightly, ALL of my USB slots fail (mouse, keyboard, mic, webcam, etc).
I've tried resolving this second issue by doing many things, uninstalling drivers (multiple ways), downloading the MSI utility and updating all drivers, cleaning out my registry, and turning off the USB selective suspend windows (http://www.groovypost.com/howto/usb-selective-suspend-windows-explained/).

Because both of these issues seem to be correlated, I believe it's a hardware issue with my motherboard OR I'm just too incompetent at resolving these multiple software issues. I'm just seeing if there's anything else you guys could suggest before I begin the arduous process of finding a new motherboard and shelling out the money for it.

Any advice is GREATLY appreciated it.
