High temperatures after thermal paste replacement

I was having high CPU temperatures (65º on idle), so I reapplied thermal paste and cleaned the heatsink. In doing so, I realized my Intel stock CPU cooler, had one of the plastic knobs partly broken (one of the clear plastic ones that go through the mobo). Still, it clicked into place, I turned on the PC and I saw temperatures around 40ºC. I thought it was solved, but let the monitor program run for a few minutes and the temp went up to 55ºC and stayed there.

I reapplied the paste just to be sure and exactly the same thing happened.

What could be the problem? Case airflow is good and my graphics cards doesn't have heating problems, just the CPU.

I did hear a click and see that the pins is on the other side of the mobo. Does that still mean is not all the way down? Sorry if the question is dumb, this is first time I had to deal with a heatsink problem.
