Bad boot time

Before people suggest that this goes elsewhere, I think the issue is with my processor. I have and AMD FX-8350 at stock speeds and was unhappy with the temps I was getting with my cooler as when I first bought my Corsair H75, temps were being registered at sub 30 degrees C and now they idle at around 35-42 degrees. I applied new thermal paste after cleaning the old stuff off and reattached everything however I forgot too plug the fans back in when I booted the system. I immediately shut it off however in the next boot up after I plugged the CPU fans in, I tried to go into the BIOS and the screen did a really weird glitch and booted into the BIOS and when I rebooted the computer, instead of booting up in around 30 seconds (I have a 250GB Samsung 850 evo as my boot drive) it took considerably longer and has done so on the several boots that I have tried.

Somtimes the computer won't even boot into Windows 7 unless I manually to boot from a drive and even then I hit the button to open up the selection menu and it takes FOREVER to bring it up. Same thing now happens when trying to boot into the BIOS.

I've used programs like HDTune to make sure my SSD and HDD aren't messed up and I've done memory tests too and everything else seems fine so I have no idea what's going on.
