Motherboard USB ports unstable

Hi there, many months ago I built my own computer, the build went smoothly, though I've encountered many problems since then, one of them being, my motherboard's USB ports lose connection to any portable hard drive I plug in to them after a few minutes, though my mouse keyboard etc. which is plugged in to the mobos usb ports never have an issue, for example, I was backing up with my portable hard drive with the mobos usb 3.0 port, it got partially through the backup and then failed, a combination of the drive not being detected anymore, also the backup returned an error code which meant it had to skip a few files as it couldn't find them?

I tried copying my storage drive contents directly to my portable hdd, after plugging the portable hdd in to a case usb 3.0 port (which worked fine), but it said that most of the files couldn't be found, though they were perfectly accessible and functional on the storage drives itself?

I've had so many problems with this PC and I can't diagnose them, it makes me want to return every part and start again...

Kingston HyperX DDR4 16gb (Dual)
MSI GeForce Gtx 970 OC
EVGA SUPERNOVA 650W

All my drivers are up to date etc. double checked.
