Weird Nvidia GPU problem - desperate!

My Gigabyte GTX 780ti Windforce OC graphics card is behaving completly weird. Out of nowhere the performance drops to a stand still and stays that way until I reboot, and sometimes I have to take the GPU out and put it back in.
I use "userbenchmark.com" and I get down to 25% while normally getting around 95% getting 20~30 frames where I usually get over 200.

As far as I can tell, there is nothing that I do that triggers it. It is completly random as I understand it.
I use my computer for everyday tasks and play games. Every now and again even the least demanding games just go at maybe 10-15 frames (Spelunky HD).

This happened 3 months ago when I had to remove the GPU to install another SSD. I then took it out and put it in again and the problem was solved until I again two-three days ago removed the GPU to install more SSDs. Now I've taken it in and out again with the performance going back up, but after a while it goes back.

I'm afraid there is an issue with the PCI contact on my MB. Seems like the only reasonably explaination to me, but I hope there is another way.

Upon request i'll upload any photos or send links to more benchmarks.

I run the lastest drivers and my other hardware is as follows:

i7 4770K
ASUS Z78 Deluxe
HyperX Savage DDR3 2400 C11 2x8GB
5 120gb SSDs and a 3TB hdd
Corsair CX750M

Had a few more thoughts.

Do you have the Anniversary Update for Win 10? If so, try disabling Game DVR in the Xbox DVR App. People are reporting slowdowns and crashes with it enabled while gaming.

And does the GPU show normal clockspeed when it's going slow, or has it clocked itself down?
Gonna toss a bunch of stuff out since you're saying you're desperate, but no expert here.

How are the SSD's connected? If they're on the PCI bus they could be eating the bandwidth, but also generating interference. Does the problem go away if you pull the non-OS SSD's?

When it starts tanking, what temps are you getting, is the fan spinning etc? Goes for both GPU and CPU.

Did you change the power connector to the GPU when you took it out?

You can try using some compressed air to blow any debris out of the PCI-E Slot, and (very) gently use rubbing alcohol to clean the card contacts. Dab, don't swipe. Then let it completely dry before reinstalling.

The SDD's are connected to standard SATA 3gb, and there doesn't seem to be any difference with or without them connected.

I can't really answer the second question, because it either works or it doesn't when I test it. It has never "tanked" while doing something GPU demanding.
While writing this the GPU is "tanked" and showing idle temps at 33-34c and fan speeds at ~750.
The CPU is ~45c with fan at 1100 and 2 chassis fans at 300 and 500. (I also have two fans connected to the cassis and not the MB. They are both running at max now until this is solved.

Did a test now (monitoring the temps and fans whie benchmarking) and the temp doesn't go over 40c while fan speeds remain the same.

I did not change the power connectors, but I did take them out and then put them back in.

I'll try the air/alcohol thing as a last resort, I just hope it doesn't come down to me and my dirty hands molesting my GPU contacts.

To answer your second question first: I haven't done enough measuring to know for sure, but it seems as it might be the case, however, I did change the power settings in the nvidia control panel to favor performance over efficiency, so that might be the reason it has higher idle clock speeds.
I actually upgraded from win 8.1 to 10 between "episodes", but I'll check Xbox DVR App out. As i said, I really appreciate all the help I can get!
