you could do some mod but that could made noise and vibration i would suggest you look at modder case make for the best way to do it .

can i mod the cases together to fit my needs?
i have access to welding equipment and saws that can safety cut the metal on the cases

Only you can answer This Question . I know people who build their cases from scratch . But will cost you 5 times the price .. There are cases with variable motherboard orientation .

A better question would be outlining exactly what you want to do.

A GPU goes into the PCI-E slot only one way.
If you wish to have that the other way around, you have 3 options:
1. Buy a case that mounts the motherboard 'upside down'
2. Hack off the PCI-E slot and mount it the other way (DO NOT DO THIS)
3. Hack the case apart to mount the motherboard upside down.

oh wait...4 options.
4. Buy a regular case and put it on the floor or desk upside down.
