Boot times significantly worse after upgrading to an i5 4690k

I recently picked up an i5 4690k to replace my i3 4160 as I'm upgrading my GPU soon and didn't want to risk any bottle necking. Nothing went wrong while installing it, but my boot times have more than doubled since. I don't know loads about the deeply-technical stuff about motherboards, but I can only assume it's related to that and I don't really know how to fix it. Some sort of direction would be appreciated.

Full system specs:
i5 4690k (no OC)
MSI Z97S SLI Krait Edition
EVGA GTX 960 SSC (4GB)
Corsair XMS3 DDR3 1333 memory
WD Blue 1TB
Corsair CX 600 (I know, crappy power supply compared to most of Corsair's stuff, didn't know until after I purchased it at a good discount)

If any other information is needed, please let me know.

No I did not, I just put the CPU in and began regular use again. I take it I was supposed to do what you said?

Yeah as windows was installed with different hardware then it may cause an issue even though the processors are from the same generation. Checking the drives health status as suggested would be the best bet prior to reinstalling the OS but come back with your results

Thanks for the answers folks. I don't currently have a backup drive as heretical as it is, but I'll see if I can find a spare one lying around somewhere to back everything up as the guide recommends. Whenever I manage to do the test I'll post the results here.
