I experience microstutter on every one of my games. After several trials and errors, I realized that none of the games on my SDD are suffering from this problem.

I scanned my HDD for errors and I did a defrag, but nothing odd came up.

Is there any reason why my games on my HDD are stuttering like that?

Solution
The whole point of the WD Green drives was to provide "economical" & "green" storage. They did this by a) running at the older, slower 5400 RPM speed, & b) by going into their own "sleep" mode if they weren't in use. They use a lot less power than the WD Blue/Black/Red/Purple drives, but the access speeds are lower.

Which is most likely why the games on the HDD are stuttering, but the games on the SSD aren't.

PC was bought on December 2014 and everything dated from there.

The HDD is a WDC WD40EZRX-75SPEB0. I believe this is the Western Digital Green brand and heard it might be not ideal for gaming?

I'm running on Windows 10

Processor Intel(R) Core(TM) i7-5960X CPU @ 3.00GHz

Video Card NVIDIA GeForce GTX 980 (16 GB RAM)

The problem is clearly HDD related: there is a very noticeable performance loss when I move a game from my SDD to my HDD.

The SDD is a Samsung SDD 850 EVO

Thank you for the help!

Should I then consider going for the blue brand? And post again if it solved the issue?

I am using iolo System Mechanic and it has a anti-malware functionality. I never got any problem with it.

I did so many research on this stuttering over the past year. I even went the extra mile and got an ROG Swift monitor to avoid using the V-sync function on the video card. Obviously it didn't fix it.
