Few questions very urgent

So I got the msi x99 gaming carbon and the i7-6800k my question is will there be errors when i first get the upgrade process started? Is it possible to even hook it up or will it not work? Also my other major concern is when plugging in eps power cables do i need to plug in the 2nd one fully on the power supply and half on the motherboard as it has an 8 pin and 4 pin eps power connector or do i plug in half power supply and half on the mobo?

If the motherboard was shipped from the factory before the new CPU was released it will have an older BIOS on it and most likely will not boot all the way. No big deal because you can still get into the bios and flash it to the newest one. Some companies even allow you to do this with a direct flash from a USB stick so you don't have to go into the bios. I would look at the manual and see what they suggest since its different per brand.

For the EPS cables, you only need to plug in the 8pin, the extra isn't necessary unless you are doing extreme settings or using all the PCIE slots. I don't plug in my second one for the ASUS Rampage. Never caused any problems.
