Hey there, Relapsii.

Have you ever had any issues with it before? I'd recommend that you give it a go with a different computer and a different USB cable as well, to see if the same thing happens.
I'd also suggest that you backup your data, just in case something unexpected happens, if you haven't done so already. After that go ahead and download the HDD manufacturer's diagnostic tool and run the tests to see if there's anything out of the ordinary with the drive.

Hope that helps. Please let me know how it goes.

I have the same issue on my ASRock board, only occurs with external hard drives though, not with pen drives.

All my external hard drives are totally healthy (tested with Seagate or WD diagnostic software).

There's nothing in the board's legacy BIOS which avoids the problem (not even removing USB from the boot devices)so I simply make sure my external drives are all unplugged before I power up.

A minor issue for me anyway since I rarely shut down. I use sleep mode most of the time and only reboot when I have to, wake up isn't affected by external drives being plugged in.

Try removing all boot devices aside from your main drive from the boot order list, see if that helps.

I guess you've probably tried it, but just in case... have you tried updating the chipset driver and/or the USB Controller's driver, to see if you'd still have the same problem afterwards? Or a BIOS update? This goes for @Relapsii as well.

If I were you, I'd try the other suggestions first.
Taking a drive out of its external enclosure might not help if the issue is not solely connected to the external enclosure itself. Besides that, removing the enclosure will result in a voided warranty for that HDD. Other reasons for you not to do that is that if the drive is hardware encrypted, you want be able to get to your data without its original enclosure, or the HDD might have a proprietary connector, which would mean that you won't be able to connect it internally.
