Fan twitches and malfunctions, I do not know what is causing it. Need Help

Hey guys, so I recently had a new gpu and psu installed in my pc and when the guy at the store installed the parts he mentioned that a fan of mine was working about half the time and the he thought it was a short in the motherboard. I do not know all that much about motherboards. The motherboard is an MSI H81M-E33. To explain the problem, the computer works fine, all except the one fan which is on the motherboard and was also installed upside down (bought it pre-built from amazon, not custom...stupid installer.) The fan sometimes works fine and other times it twitches a small bit and does a small part of its rotation then stops, rince and repeat many, many times. I am worried about this issue and need a solution, cause and / or consequence for this issue. Also the guy who installed the new gpu said that I might only need to do a BIOS update or something like that, I do not know how to do that or if it will help. If you need any more info I would be happy to give it.
