I've used CCleaner almost weekly considering the number of machines I have. Been using it for lots-o-years; ever since it was called crap cleaner. Never once did it cause any issues on any of my machines, let alone require a clean install of Windows. CCleaner is a very mild mannered tune up app.

It sounds like you may have other issues going on. Especially since a clean install of Win didn't solve your problem. It sounds like there might be some faulty hardware at play.

Besides that question, maybe you need just to optimize graphical settings ingame. It should run Witcher 3 without overclocking easily at 60 fps with 1080p resolution. There are 1 or 2 settings affecting the fps by 10 or so and have just slight difference in look, like Hairworks. Just set this off and you can play the game without overlocking at 60 fps with almost everything else at highest quality. This wasn't what you asking for, but maybe this side information can help a lot.

It could be your OC doing it. It could also be software conflicts. Another possibility is poor quality or too small PSU.
If you have a ton of stuff running in the background at the windows bootup, there may be some software conflicts there. Maybe some resource-conflicts. Give CCleaner a shot. Do the Clean and Registry portions both. I run it on my machines at least once a month. https://www.piriform.com/ccleaner/download
