Both GPUZ & HWInfo Show PCIe v3.0 cards as v1.1

Hopefully this isn't too long-winded. I wasn't sure if I should put this in graphics cards or motherboards...
I have an Asrock 990FXA Extreme6 board: http://www.asrock.com/mb/AMD/990FX%20Extreme6/
My GTX 1060 3GB was showing up as PCIe x16 v1.1 even when under load. It should be registering v2.0. But when I move the card to my MSI Z87-G55 board, it shows up correctly as v3.0.

So I decided to test some other cards in the Asrock 990FXA Extreme6...
GTX 1060 3GB shows up as v1.1, 2.5 GT/s (wrong)
RX 470 shows up as v1.1, 2.5 GT/s (wrong)
GTX 980 shows up as v2.0, 5.0 GT/s (correct)
GTX 970 shows up as v2.0, 5.0 GT/s (correct)
HD 270X shows up as v2.0, 5.0 GT/s (correct)
HD 5750 shows up as v2.0, 5.0 GT/s (correct)
HD 2900XT shows up as v1.1, 2.5 GT/s (wrong)

And why the oddball v1.1 instead of v1.0?
All show up as x16 lanes. So, at least that is correct. To the best of my knowledge, all cards have the latest VBIOS. I hope someone can help me figure out what's wrong. I'd just like to know if I am getting the full 5.0 GT/s out of those cards in this board and not the slower 2.5 GT/s.
