Windows 7 won't boot into safe mode

I'm pretty sure that I have something on my system. There are a few reasons why I think this.

When I scan my computer with Malwarebytes premium lifetime, it takes an absurdly long time. I only have it set to scan 3 drives, granted the drive capacitys that I'm scanning are large, I do not think that it should be taking this long. The drives I'm scanning are a 1Tb drive, 1.5Tb drive and a 5Tb drive, these three drives take 16 hours to scan, this is only with Malwarebytes premium lifetime, I have Kaspersky total security but I haven't scanned using it in a while. Mostly due to the fact that Malwarebytes takes forever. I have 7 drives total, a 1Tb, 1.5Tb, 300Gb, 500Gb, and 3 externals, two 5Tb and one 3tb. The 1Tb, 1.5Tb, 300Gb, and all three externals are all Seagate drives,the 500Gb is a western digital drive.

My windows Explorer.exe crashes and hangs a lot, and my biggest concern is that I cannot boot into safe mode with networking, everything that it loads up to windows it restarts my computer and loads normal windows 7.

I'm not sure how to fix this.

I actually got my computer to boot into safe mode by using Run>Msconfig>Safe Mode>Boot Safe Mode with Networking.

I am currently scanning my computer with Malwarebytes premium and after that's done scanning I will scan with my Kaspersky total security.

I will be keeping this updated with results on the scans. I will also be using combofix after the scan with Malwarebytes and Kaspersky.

I have just finished my scans using Malwarebytes Premium lifetime, Kaspersky Total Security and ComboFix, After doing all three scans in safe mode with networking nothing has come up with either malware related evidence or virus related evidence.

After doing Malwarebytes, Kaspersky, and Combofix in that order I then did CCleaner, First I did a scan to find any files that could be deleted, I then did a registry scan, which deleted and fixed some entries.

I am now doing a SFC for my computer. I'm using Command Prompt with Admin rights.

During the scans in safe mode I added exclusions to Kaspersky Total Security for MalwareBytes, Something I've never done before. I found a thread on the forums that it was needed to add Malwarebytes to Kaspersky exclusions, I did this and I also added Kaspersky to Malwarebytes exclusions as well.
