Same CPU and GPU, Lower FPS?

So it's a long story, but my CPU was overheating and my computer would shutdown as a fail safe. Turns out my thermal paste between my water cooling and CPU went bad and there wasn't enough contact to keep my CPU from overheating.

I replaced the thermal paste but in an idiotic move, I messed up the pins on my CPU (AMD FX-8350 8 core, 4.4 ghz when overclocked). So I ordered the same exact model CPU and replaced it. With the new paste, my CPU temp is amazing as before (around 95 degrees fahrenheit under full load). However, my frames on all my games seems to be cut in half compared to before the replacement.

I ended up resetting my motherboard as well (Asus M5A97) during the replacement so I don't know if that could cause an issue. My GPU is a Sapphire AMD R9 270x. I have tried a clean uninstall and re-install of the drivers but to no avail. It also seems that no matter what, whether I'm running a game on ultra or absolute minimum settings, I have the exact same fps.

I've looked all throughout my AMD settings and all of my BIOS settings (thought it may have tried running onboard graphics instead?) but I can't seem to figure it out. Could my motherboard be going bad as well? I have an SSD as my bootable device with my Windows 7 on it but run my games from a 7200 RPM HDD as well if that helps.

*Update* I just installed the AMD monitor program and I'm getting around 20 FPS on average on my game but my cpu is only running at around 50% capacity and my GPU is only around 40% capacity. What would cause such a bottleneck when it didn't happen before?
