CPU Fan Running too High

Hi, I've owned my custom built pc for almost a year now and all of the sudden, my CPU fan is very high at around 3400rpm. It is also very loud. My cpu temps hover around 30c during idle and around 50-60 under load. I never had this problem until about a month ago. Ironically, I didn't notice it until I installed the Asus Thermal Radar 2 management software. I can't say for sure that it happened exactly after I installed the software, but it was definitely around the same time. Since then, I have uninstalled the software to try and fix the issue with no luck. My cpu is currently overclocked using the Asus express overclock option. The cpu will max out at 4.1 ghz under load and hovers around 3.3 when not under load. The fans are constantly running around 3400rpm. Here are the things I have tried to solve the issue with no luck:

Uninstalled Asus Thermal Radar management software
Set the cpu fan speeds to silent in the bios
Cleaned off any dust on the internals
Have ran virus/malware scanner

Does anyone have any tips on what else I can try to fix the issue? Is my last resort option to remove the heatsink thermal paste and re-apply it?

My system specs are:
Asus Sabertooth X99
Intel core i7 5820k
Corsair H60 liquid cpu cooler
Corsair AF120 fans
Nvidia GeForce 980ti hybrid
16gb Corsair Vengeance
Samsung 950 pro
EVGA 750G2 power supply
Windows 10 pro

Hello... What Fans are running over Speed and what are they connected too? Typically if you have a MB connection/control a battery removal and CMOS clear/re-set will get the MB back to Default in your MB BIO's... but you will have to reset your OC/special settings. The sys/case MB Fan connectors should have their own FAN control profiles too.

1) Boot to your BIO's and report back your FAN/pump speeds... and the System and CPU temps reported.
2) Use a small APP like RealTemp or ? and report back CPU idle Temp @BOOT to desktop. https://www.techpowerup.com/downloads/SysInfo/Real_Temp/
3) type MSCONFIG-Boot and see if the "Asus Thermal Radar 2 management software" is still being Loaded into OS.

Thanks for the reply. The CPU fan is a 3 pin connected to the motherboard - cpu fan header. I've attached some screenshots of the bios and cpuid settings at idle. I also noticed that there were three files related to the AI Suite remaining on my system. I removed all three files, but I'm still experiencing the high fan speed(approximately 2700rpm). Please let me know if you need me to provide any more info.

A Three wire Fan has no Speed control... JUST Tach feedback... thus it will run at full 12vd voltage... I suspect the fan bushing is starting to wear out, and you are starting to notice it... use a 4-wire fan to have speed control, with the MB.
