HD not visible after fresh win 10 install

This is first time in my life I did not manage to fix a problem on my own with help of the internet. I am desperate and please help me.

I was running Win7 when I decided to upgrade to a 10, all 3 hard drives were working. In the past I had Win8 that I upgraded to Win10 and it was working aswell.

I installed Win10 from an USB and everything went fine until I restarted my computer and until I changed boot device to Hard Disk. I got error that something is wrong with my boot file ( /boot/bcd ), or it cant be located, something like that. I could boot from USB and even then (I think) I saw that my hdd was missing. I left that aside because I had that problem in past and booting was my priority. I found some tutorials how to fix my problem using diskpart, bcdboot and who knows what I did while selecting partitions, typing fixboot fixmbr and other stuff but nothing worked since instructions were not so clear and I did not realize I need to find a small partition. I did not know what I was doing basically... Anyways I fixed my problem reinstalling once again and deleting that small 500mb partition so Windows setup made new one and all was good. All except my missing HD. Don't know if this is relevant.

My bios detects all 3 of my HDDs and in device manager they are all there with no question marks. My OS is on Seagate and one WD is working, other is not. One WD is on slave in BIOS other is on Master I think (don't even know what this is but im leaving it out here in case it matters). I did not touch the hardware, I just reinstalled OS. Windows 10 updated my drivers on its own but I doubt its drivers issue since one WD is working and other isn't. I have installed Intel Management Engine Interface and Intel INF installation from my motherboards site and Intel SATA Preinstall driver
(For AHCI / RAID Mode) is not available for win 10 but also I don't know how to install it (need floopy?), or If I even need to.

This site has two Hard Disk Controller Drivers for my motherboard, do I need any of those two, could that help?

There is something quite odd tho, when I open Disk Management ( http://imgur.com/a/FLAra ) it shows some incorrect information. I have SG with OS 500gb large, one WD black 1000gb large, and one WD Green 500gb large, this Green one is not visible to me in my computer. I do not have a 1386gb drive.

In Disk Management Disk 1 is showing correct information.
In my computer my partition that was 1000gb is now 465gb with no information lost since it was almost empty). And I just noticed, My Drive F: that was 1000gb large is placed in Disk 0 even tho it cant be there because it was 1000gb and Disk 0 is 500gb.
And Disk 2 partition is the one that disappeared and that is the only partition that actually maters to me since its Storage. And that should be 500 gb large.
Basically Disk 2 and Disk 0 are all mixed and messed up.

I took my time and I wrote this wall of text as detailed as I could after 5 hours of troubleshooting with 2 different problems. Im going to bed, that's why I included all I could think off, I wont be here to add some info for the next ~6 hours. I hope someone will manage to help me.
