Upgraded PC Case / PC gaming stutters - lag - visual problems (My first thread, sorry if it's unprofessional)

Hello guys, so recently I just got a new PC case due to airflow issues with my old PC. (Didn't have a front intake fan in the old case for about a few months) I have replaced all the old parts from my old PC case to my new PC case. The only thing I have upgraded was a new CPU Cooler which is the Cooler Master Hyper T2. My CPU temps seem to be good on idle seen in the BIOS. (Around 30-35 degrees Celsius) Temps have been way better than temps in my old PC case according to BIOS. I have noticed a big change when I launched windows, some of the games I used to play when I had my old PC case ran fine. But with my new case, it seems like there's stutter, fps drops and overall lag in my game play. I don't know why but it's not really as smooth as it used to be. I thought getting a new case would improve my performance because of the better airflow but I don't know what the problem is exactly. It might be a problem with the thermal paste application, some parts dying out, or graphics card malfunction. It might even be a software issue but I'm not sure. If anyone knows a fix or some troubleshooting tips, that'll help out a lot! Thanks guys.

Here are my PC specs:
CPU - Intel Core i5 4590
MOBO - MSI H81M-E34
RAM - Crucial Ballistic Sport 8 GB (4x2)
HDD - WD Blue 1 TB
GPU - EVGA GeForce GTX 960 2GB SSC GAMING ACX 2.0+
CASE - (Old) Enermax OSTROG (New) Corsair SPEC-02
PSU - EVGA 500W 500B

UPDATE: Just ran some tests on 3D Mark and the CPU seems to be the problem. The graphics test on FireStrike ran partially smooth while the physics test had trouble running.

I sprayed the parts with air and most of the dust came off but of course it's going to keep rebuilding.

I have inserted the 6 pin power connector to my GPU. Also, I removed my stock cooler, cleaned off thermal paste and I did apply the thermal paste that came with the Hyper T2.

can you run a high end game with msi afterburner and tell how much cpu, gpu and ram is being used?

GPU = 70-73% being used / 68 degrees Celsius
CPU = 79-87% being used / 48-51 degrees Celsius
RAM = 5472 MB
The game ran pretty smoothly. (I ran Tom Clancy's Rainbow Six Siege with the Ultra HD Texture Pack, High - Medium Quality, Anistrophic 8X, Bloom, FXAA and SSBC)

Physics = Cpu

Your pc id oing good if you are getting good fps in this game. Look if you have vsync enabled or any fps is being capped

The game was running smoothly because I wasn't doing anything extreme in the game. Like for examples, explosions usually make my frames drop or stutter. I'll also check if vsync is enabled or if any fps is being capped.
