While playing some games, I noticed I could hear my CPU fan through my headphones, so I ran HWMonitor. It said my CPU temp was 100ºC, so I got off and checked the idle temp. I felt the air next to my cpu fan and it didn't feel too hot. This has never happened before yesterday.

PC:
CPU: AMD x4 860k
CPU Fan: Stock Cooler
Motherboard: Gigabyte F2A68-H

I have the application on my computer and the thermal margin is about 30 - 35ºC. Is that safe?

Yeah those thermal margins seem to be ok. Get some other temp monitoring software like NZXT cam, or something other than HWInfo. Sometimes programs can be off. If you really are getting 100c when gaming that's dangerous. Silicone damage starts to take place usually around 97c so, be careful!
