HDD or SSD booting problems

Originally I was going with an Intel 600p 512gb m.2 pcie SSD for my Asus X99 A-II and install windows 7 on it. During the process I had to change a lot of settings in the bios just so this little guy could do what I wanted it to do. I raged a bit, returned the m.2, default my bios and purchased two SSDs simple and easy I thought... Wrong!! The SSDs or the old HDD (currently the HDD has Windows 7 on it) won't show up in my boot priority section in the bios. However they are shown in the SATA information. I've changed the SATA cables and tried different ports for them and nothing. The only thing showing in my boot priority is the windows 7 cd.

There's also one single beep when the computer is turned on.

On a side note when I have the Windows 7 CD in the CD/DVD drive it'll prompt me to hit any key to load from cd. Once a key is hit it'll load it's files, but stop loading (I assume cause I left it alone for 15 minutes and nothing happened) at the
"Starting Windows..." step with the windows logo on it.

Any ideas ladies and gentlemen?

An update to this.... I cleared the CMOS plugged it back in and it worked. Had to reinstall Windows which didn't take long.

I'm still encountering a single beep when booting the computer.
