System slowing down after some time

Hey everybody
I've put together a desktop computer recently and tried to overclock the CPU and everything checked out with Prime95, Intel Burn Test and OCCT; but in real life there's a problem that surfaces after some random up time. The problem I'm experiencing is that after I work with my computer for an hour or two(sometimes less) it takes some time to save files, and when saving cursor freezes, cycling through files and folders in windows explorer also slows down and opening a folder full of pictures could make the explorer go in to "not responding" mode which will be there for a couple of seconds.
The problem is not persistent and goes away after a reset, so it's hard for me to figure out the cause.

I was wondering if you guys could help me fix this problem, it's not really a good feeling to have to wait for a simple folder to open. :(

My system configuration is :

MSI X99A Gaming 7
Intel Core i7 6800k 3.4 Ghz OCed @ 4Ghz
Gskill Ripjaws V 32 GB 3200 Mhz quad channel
MSI GTX 1080
Samsung evo 850 SSD 250GB
Toshiba P300 3TB HDD

Have you tried to see the task manager when the issue shows up ? Try to discover which resource is lacking. At taskmgr should be something at 100% or close to that when the issue appears.

Yeah, I have. I tried monitoring CPU, memory and disk, none of which go over 50% during the problem.

Ok, I monitored things again and seems like my HDD is at 100% and because I have also an SSD installed it shows as 50% usage.
Right now I'm copying some pictures from my HDD to my SSD and the read speed that I see in task manager is below 10 MB/s
Seems too slow for a 7200 rpm hdd
 
Hi there ni_karami,

It would be nice to back up the data stored on your HDD until you sort this out.

After that, you can try several things:
- Test the drive and see if there's something wrong with it: http://www.tomshardware.co.uk/forum/282651-32-best-diagnostic-testing-utility
- Attach the drive with different cables (SATA and power ones) to another SATA port.
- Update MOBO drivers.
