So, I've ran into this weird problem that is driving me crazy. I've just disassemble everything from my case to move to a new case (Just a case, no other elements was added/removed/modified).

I have a bootable SSD Samsung V-NAND 950 Pro M.2, plugged into M.2 port obviously. Mass storage drive is 1TB Seagate 7200rpm.

After reassemble everything into the new case, my hdd won't be recognized through SATA3 and SATA4 port whenever SSD is plug into M.2 slot. When I take the SSD out, it recognize HDD just fine.

I've check the Boot Drive Priority, no detection on HDD whatsoever whenever SSD is plugged in.

Things I've tried:
-Update motherboard to newest firmware
-Tried different SATA port (definetly not a Data cable or Power cable failure, and the drive works fine without SSD plugged in)
-Remove then replug the motherboard battery.
-Cycle through RAID/AHCI
-Cyle through LEGACY+UEFI/UEFI
-Tried HotPlug option on MSi Motherboard

My Spec:
-Motherboard: MSI H170 Gaming M3 (MS-7978)
-CPU: Intel Core i5-6400 @ 2.70GHz
-SSD: Samsung V-NAND 950 Pro M.2 256GB
-HDD: Seagate 7200rpm 6MB

If you know any tips/tricks I haven't tried, or would like to know more info, please leave a comment. Sorry for my bad English.

Solution
ahem. have you read your manual? in page 33 it clearly states that if you have an m.2 PCI-E SSD installed then SATA 3 & 4 is unavailable.

Try to find an option in the BIOS called SATA hotswapping or something along those lines. This allows the computer to detect new sata drives plugged in after initial boot without a restart. So after the OS boots from the M.2 drive, the HDD may be detected by the OS after booting

I have tried turning on HotPlug, have boot into Windows and BIOS, but nowhere does the HDD seems to show up.

But then it is contradict to what I've experieced, both my ssd and hdd was fine when it's still in my old case. All I did was move it to a new case.

probably not there is something...it says in the manual if an "m.2 SATA SSD" installed SATA 1&2 is un available. but when an "m.2 PCI-e" is installed then SATA 3&4 is unavailable. i think what happen is either windows recognized the m.2 as an PCI-E but before it was recognize as an SATA m.2 ......that's only a hunch but check in device manager.

Words cannot describe how dumb and lazy I am.

So, I've finally read the manual, and it does said M.2_1 PCIe when plugged in, will make SATA 3 and 4 unavailable.
What I didn't realize, is there are SATA 1 and 2 right next to SATA 3 and 4, but it was vertically mount with a black top (I assume that was some random capacitors and the port was pretty hidden looking from the side. The chassis also help hid this port with its front.

So there it was, I plugged in the thing to the SATA 1 port and boom, problem solved.

Thank you so much. I've overlook something as simple as reading the manual.

TL;DR, don't TL;DR this if you bump into it, read the damn manual.
