I am planning to buy a motherboard which has DVI-D port and doesn't have a D-sub port but my GPU has a d-sub on it will it work ?

A vga connector? I haven't heard somebody refer to it as D-SUB in a while. But anyway yes that's fine and recommended, you need to plug into the gpu if you want to use it, if you were to plug into the motherboard you would be using the cpu's on board graphics and not the gpu.
