I just threw this SSD into my system which has 2 HDD's in also (1TB and 320GB). I'm only testing this SSD as i'm borrowing it before making my decision whether to buy it or not. If I wanted to transfer programs onto my SSD from my HDD how would my computer know which drive to launch the program from? I.e. Chrome being installed on both drives

It knows, because when you install it and choose the location, it's added to the PATH. Note that I'm pretty sure that while the core of the software will be on the SSD, the config and all are likely to remain on the OS hard-drive, the one with the appdata and all that.
