Temperatures Not Quite Right. What To Try?

My case is a Cooler Master Cosmos II and my CPU cooler is an h100i v2 (Closed water cooler). When I first installed the CPU cooler, it had the thermal compound pad that came with it which performed great. I wound up having to remove it though and apply some Arctic MX-4 because of having to reseat my CPU. As soon as I changed the paste, my temperature went up from around 31-34 to around 36-37. I tried reapplying the paste a few times but it didn't help. I plan on getting some silver paste.

So I figured in the meantime I'd get some more fans in the case. My original fan configuration after the build:

Main compartment
--------------------------
1 front intake.
2 top outputs above mobo blowing over radiator.
1 top output above mobo next to radiator.
1 rear output.

Bottom compartment
---------------------------
2 side intakes for drive bays.
1 bottom output (PSU).

I then added three new fans. Over the course of the past week my temperature now idles around 40-42. My current fan configuration (Changed denoted by *):

Main compartment
--------------------------
1 front intake.
* 1 mid intake (Aligned with the front intake to bring more air to the mobo)
* 2 side intakes blowing on bottom half of mobo.
2 top outputs above mobo blowing over radiator.
1 top output above mobo next to radiator.
1 rear output.

Bottom compartment
---------------------------
2 side intakes for drive bays.
1 bottom output (PSU).

I have all the fans running at full blast except maybe the water CPU cooler which is plugged into the CPU fan pins on the motherboard. One thing I've also been wondering: My mobo has pins for water cooling. Should I have my CPU cooler plugged into that since it's a water cooler or the CPU fan pins as I have it now?

These temperatures are way off from what they should be. I'm around 10-12 degrees above what I was in the beginning. Any suggestions will be appreciated.

No, I don't use their software because I don't use Windows. The temps were fine in the beginning though until I had to reseat the CPU and then even worse after I added fans. I think the air going through the rad is too hot so that's one thing. I can feel hot air coming out the top of the case. That didn't matter much in the beginning for some reason.

That's idle (Pretty much idle). That's my OS running with all my startup programs and I think I had a video playing. The actual load in terms of the processor and GPU isn't much with those programs running (i7-6850K and Titan X Pascal). If I'm just sitting in BIOS it will be like 39-40c. I consider what I'm doing right now is mostly idle condition. A whole bunch of apps open, streaming a torrent, browsing with a bunch of tabs. Heavy load for me would be like a VR game, a neural net, compiling or rendering something. But like I said, even in BIOS it's about the same as right now as far as temps.

The only way you have some control over the pump speed I know of is through corsair link, have you checked the corsair forums. You might find an answer there. I too get 40 ish C before corsair link has started :)

you could try also to dismount the fans you tried... might have a negative impact on the airflow and reapply a "peesized" amount of thermal paste.

I could try to use Link but the problem with that is it will take up a USB port on my mobo that I need unless I could split it somehow. I have the rad fans hooked up to my cpu fan port on my mobo. Right now I'm at 44c. Not so great at all. I think my airflow is messed up as well. I have like 8 or 9 intake fans and 1 exhaust out the back as well as exhaust through the rad on top. Maybe the rad should be getting air intake and then I'd have to provide more exhaust elsewhere I think. One of these answers here will likely be acceptable. Just need to do some tinkering. I just ordered some arctic silver 5 paste as well. I don't like the mx-4 I've got in there.
