Mini-ITX GPU and Motherboard

So I am looking at getting the GTX 1060 Gigabyte Mini-ITX gpu and I was just curious if it will still work with my M5A99FX Pro r2.0 motherboard. It looks like the only difference is size, but are the PCIe ports the same and will it work? Or should I get the larger version of the card?

The issue is the:

1) case, and
2) power supply, and
3) CPU cooler

There's no issue with the motherboard itself.

*You should get a larger card with better cooling solution if you have the space. That should help keep the noise down under heavy load, and the larger HEATSINK will prevent the fans from turning on in some instances.
