Which nail polish is safe to cover up a motherboard scratch?

I'd leave it as it is. There's no danger to short the traces, if no metal touches that part of the board.

I'd not worry about it. It would not happen in 5-6 years, the average life of a pc. The air flow does exclude these risks.
