1 System Fan Turns Off after Logging In...

I built my PC exactly 4 months ago and I've had no problem since then except this. There are 3 fans in my tower: CPU Fan, an intake fan, and an exhaust fan. The issue is that upon logging in, my exhaust fan (System Fan 1) keeps turning off after 2 minutes.If I stay in BIOS or login screen, it's all fine, so it doesn't seem to be a hardware issue. My other two fans also work perfectly. The two system fans are also configured identically in BIOS.

I use a program called MSI Command Center (works with my MSI motherboard, I made sure) to control and monitor my fans, but the presets don't do anything. If i set system fan 1 to manual (set RPM) and revert it back to "smart", it will work fine till I restart (http://imgur.com/gallery/LPtc0).

I have been scouring the internet for a similar issue, all in vain. It's become a minor annoyance, like when you have a bit of food stuck in the back of your molars and you think it's your gums and you're going crazy, but it ends up releasing in 3 hours and you feel stupid. All help is appreciated!
