Took out stock cpu heat sink and placed in the rad and water block. Replaced thermal paste after cleaning cpu with alcohol. Plugged the pump in to cpu fan 2 and the fans into cpu fan1 with a double connector they sent with it. All the led and fan light turn on along with the hdd light. but the screen stays black. Removed it and placed stock heat sink back in and it booted and posted fine... Tried changing the fan headers around but same results.

Cpu: 4790k i7
Gpu: r9 390

Are you talking about the TD02 or the TD03 by Silverstone? Your board has two FAN headers appropriately tagged with CPUFAN1 and CPUFAN2,

you should be able to have the pump on the first and the fans off the second via the splitter cable.

On another note, have yu made sure the backplate isn't making contact with your chassis's bare metal on the motherboard tray? You may also want to loosen the mounting a little and see if the cooler works for you. Failing that, it may sound tedious but remove your entire system from the case and have it breadboarded and see if the AIO cooler installed...
