Updated Motherboard; Having problems with Windows 7. Help!

So my Gigabyte BIOS was out of date and I recently Q-Flashed the latest update from Gigabyte's website, which was their beta version F10b(America), and when it restarted, it brought me to the Windows 7 installation screen. I had installed the OS on my Samsung 840 120g SSD originally. I tried booting from the BIOS to make sure it booted from my SSD and it brought to the same installation process. I'm just trying to update the BIOS and have it start up properly. If anyone could please help, I can provide more info, if needed, and specs below.

Specs:
Windows 7 64-bit Home OS
Gigabyte Z87X-UD4H LGA
Intel i5-4670K Quad Core 3.4GHz
EVGA GTX 770 GPU
PC Power & Cooling Silencer series 750 watts
Western Digital 1TB HHD
Samsung 840 120G SSD
G.Skill Ripjaw X series 1600DDR 4g(2x)
ASUS Optical Drive

I would unplug the 1TB drive and then see what happens when you try to boot with just the SSD attached.
If it boots into Windows 7 and you still don't see your stuff, go into a command prompt and type whoami and hit enter, then confirm it returns the user name you are expecting.
Also check your list of programs under Control Panel> Programs and Features and see if it looks like your previously installed programs are there or not.
When you updated the BIOS, and the BIOS setting will be changed to the default, so you will need to double check the storage mode, the boot device order, etc. Like the storage mode, make sure it is ahci mode, also make sure your SSD is in the 1st SATAIII port.

Alright so I changed my boot order back to my SSD and now it loads up windows 7 but it seems to have reinstalled itself because nothing is installed like my programs or drivers. Any suggestions?
