Can't Change Fan Speed Corsair h100i v2

Before I get started here is my component list,

Msi Z170A Pro Carbon
Zotac Geforce GTX 1070
Intel Core I7-6700K
Corsair H100i v2
2 x 8GB HyperX Fury
2 x Kingston Technology 120 GB Solid State Drive
2TB WD Blue
Corsair RM750x
NZXT H440


Okay so, at the moment the H100i v2 fans are running at 100% which is quite loud and annoying. I built the PC yesterday. Today I was doing the usual (installing drivers etc) and tried to use Corsair Link to change the fan speed but it doesn't recognize the two fans on the water cooler, only my case fans. I've seen others with this problem and they were told to make sure the fans on the cooler were plugged into the sockets coming out of the cooler (they are). They only thing I can think of is that one of the cables coming out of the cooler (the pump I think) is a five pin connector and the socket on the motherboard where it tells you to plug it in is a four pin. This probably isn't the issue because it works perfectly (playing Chivalry for 2hrs+ it never exceeded 25°). Anyways I was wondering if any of you wonderful techies had any ideas? Otherwise I'll have to bring it into a PC repair shop and embarrassingly ask them to do it. My wallet and I thank you in advance.

p.s - I've also been told to change it in msi bios but I have no idea how to and I am scared of breaking something with my stupidity.

There are 2 cables coming out from your pump.
One is the pump's 3-pin that does connect to the CPU_FAN1 connector (A in your image) for powering the pump. If you remove that, the pump won't work at all.

2nd cable is for Corsair Link. As i said before, in one end it has micro USB connector (that connects to the pump) and in the other end it has 9-pin connector (USB 2.0). If you connect the 2nd cable to the USB 2.0 connector on your MoBo (B or C on your image) then you can control the pump and rad fan speeds.

If you want to control the rad fans connected to the pump, you have to connect an USB 2.0 cable that comes out of the pump to the MoBo USB 2.0 header. Without this control cable, Corsair Link program won't find rad fans and you can't control the speed of the rad fans nor the pump itself.
Look your H100i v2 manual, page 6.

Is the micro USB cable the one for corsair link?
If so I connected it to where it's shown in the manual and the cooler seemed to stop working until I put the cable back where it was.

Yes, the micro USB cable is for Corsair Link. Goes from your pump's micro USB to your MoBo USB 2.0 connector.
Without the cable, the pump is running in full speed. With the cable, the pump is controlled by Corsair Link program and you may get the feeling that the pump doesn't work.
Just connect the micro USB cable as shown in manual, boot up, open Corsair Link program and you should be able to control the speeds of rad fans and pump.

Hi again. Yeah. I tried plugging in to both of the far left USB connectors. Nothing. Really don't know what to do. Again, when I plug the cable in there and boot up the PC the CPU temp rises to around 90° and the pipes get really hot on the water cooler. I then turn off the PC so it doesnt overheat. I really don't know what to do at this point. Is there another software I can use to change the watercooler's fan speed? I've looked into SpeedFan but it's too complicated for me to understand. I'm afraid that I might damage my CPU.

Just to clear things up.
I currently have the Corsair Link cable sitting in "A". I made this mistake while building but did not notice as it works fine apart from not showing the H100i V2 in Corsair Link. I have tried plugging it into both "B" AND "C" and for some reason the cooler stops working.

My main goal is to set the H100i V2 fans to automatically speed up as the CPU gets hotter, and slow down as it gets cooler (so I don't feel like I'm sitting next to a jet engine). I am not set on Corsair Link. If there is another way to reach this goal I am completely open to it.
