I have a Asus X550JK. 8 Gb ram, 2 Gb graphic card (GTX 850m), i5, 2,8 GHz 500 Gb harddisk.

Everything started with a fan noise. After that, pc got slower. I formatted it and no solution. Now fan is working silently but pc is still working slowly. My gpu temp is between 80- 90 C while idle and i don't know if this is normal or, if it's not, what causes it. I have scanned my harddisk with HD Tune and found no bad sector. What can i do to bring the pc back itself?

Something like HWinfo will tell you if it is spinning but you might be best off opening it and checking to see if there is any dust in it or not, that is if you are comfortable doing it. I have a old Acer laptop from 2008 that I recently cleaned the TIM off the heatsinks on the GPU and CPU which dropped temperatures massively.

Warranty finished one month ago. It's been two years since i bought it. I thought the fan caused the problem but now it works silently. I don't know what to do. I had 180 fps in Csgo now unstable 30 - 60 fps.

Yeah don't use it in that state as you are just overheating it, the best thing to do is to make sure the fan is actually working as that would make it heat up fast.

I have reached till the motherboard but I think I should take the fan out of motherboard, right? And while doing this, will i need thermal paste to apply on cpu?

If you are going to take off the heatsink then yes you will need something to remove the old TIM and have some new TIM ready to go back on.
