Yes.

Warm air naturally rises and this can be seen in the airflow design of most PC cases. The front and side fans are usually near the bottom while the rear fans are usually near the top. Many newer cases are even putting fans on the top, usually towards the rear. Moving air from front to rear is just how it's been done for quite a while now. I mean, you wouldn't want to reach down to plug a flash drive in the front and be met by warm exhaust, would you?
You have a 120mm on the rear as intake and an 80mm on the front as intake? This is a terrible setup. Point the rear fan to be exhaust. Never use the power supply as the system exhaust.

Point the CPU cooler so that it's blowing to the rear. If this isn't possible with your mounting hardware, blowing upwards would also work.

Are you sure it's 120mm? The case only lists support for 80mm fans.

Since this case puts the power supply up top as exhaust, you want as much intake as you can get while still having a proper exhaust other than the power supply. If you can get a 120mm fan up front, go for it.

Even though some of the front where the fan goes is covered by the plastic is that ok or do i need to cut the plastic to where it gets as much intake as possible

Is there at least a big enough slit to fit your finger in? If so, intake is fine. The fan will pull enough air through there. FYI, when dealing with restrictions like this, larger fans will usually be quieter than smaller fans.
